I’m a bit confused about Isaac’s “official” death.
He died after the Darkness, and after constructing the Mythal.
But Gaia faked his death before casting the TSS. So he officially “died” before all the terrible events. And then he officially went back to being head coucil of Ysdar? Did he make a powerful comeback?

Gaia colluded with isaac to deceive Bhaal with the fake death, not the common society of elves that later inhabited Ysdar inside the Mythal, shielded from the outside. The elves on the inside most likely never knew of any claims of his death, and everything outside of the Mythal, did not know anything of what was going on inside of it.
Furthermore Gaia cast aforementioned memory alteration spells (to frame the cataclysm on Bhaal), so even if his fake death would have been an issue she would have been able to fix those memories while at it.
